AlleleID® aligns sequences using ClustalW and analyzes conserved and species specific regions. You can then use the program for real time PCR primer design (SYBR® Green primer design included) and dual labeled probe design (TaqMan® probes, TaqMan® MGB probes and molecular beacons). These assays are designed to detect only the strain (strain detection) or species of interest from the mix.

Real Time PCR VS Traditional PCR
Real time PCR allows for the detection of PCR product during the early phases of the reaction. This ability of measuring the reaction kinetics in the early phases of PCR provide a distinct advantage over traditional PCR detection. Traditional methods use gel electrophoresis for the detection of PCR amplification in the final phase or at end-point of the PCR reaction.

Taxa Specific/Cross Species Identification: Probes with Mismatched Bases and Conserved Primer
Probes with Mismatched Bases and Conserved/Optimal Primers: AlleleID® can design probes with specified number of mismatch bases. The mismatched bases will follow the majority consensus, meaning that the probe will have the most common base within the alignment. This design minimizes cost, an important consideration, especially in diagnostic assay design. The primers are designed in the conserved regions. To reduce assay costs, it designs the minimal number of primer pairs that are required to amplify the conserved regions across the alignment.
